better __init__.py visualization

The folder icon was designed by UX and selected by the team. __init__.py will always be first in the list (by sort order, but you shouldn't be using double underscores for other files) so I don't see what to change here.

True, but it's not easily scannable when you have a nested folder structure (you have to find each init.py, and then see which folder it's in, or find the folder, check for an init.py which makes it difficult to tell if one is missing until you run your code.)

But now, I actually now I see little grey package glyphs appeared overnight. But there's a HUGE delay before that appears/disappears, which is why I didn't notice it at first. It definitely doesn't show up within even a few minutes on my machine.
